In many cases RNA can assume co-existing or meta-stable structures
preventing structure determination by chemical mapping. A novel method is
described, by which RNA is modified with dimethyl sulphate without shifting
the distribution of different structures. The different structures are then
separated in native gel electrophoresis, and structure determination by
primer extension can be carried out separately for each structure.
