Quantitative profiling of transcription factor DNA binding specificities. Artwork by Julia Bernadsky. An optimized representation subset of DNA variants is used to create a microchip to which the binding of a transcription factor (TF) is tested. Experimental binding data are analysed using Principal Coordinate statistical analysis [Udalova et al. (2002) Proc. Natl Acad. Sci. USA, 99, 8167–8172] that approximates the quantitative predictions of TF binding affinity to any DNA sequence. Following this strategy accurate models that can predict both TF binding sites and the effects of SNPs on TF binding affinity in the genome are generated.
